The Guild Battle system is a bit different from the Battleground one.If on the BGs you can't enter the enemy camp,you could do so on the GBs.
Even if it's not considered polite in general to invade the enemy guild's spawn,it is not against the rules.
I would suggest you talk with the people that did that,and ask them not to do it any more,because you don't like it.
