Can someone explain how the jail system works. If I dont pay the ransom do I permanently lose my commander? or are they released after the clock countdown?

You can't permanently lose a commander, just for a maximum of a few days. Having your Lord captured removes any Lord bonuses from you until it returns, and gives the other player a buff.

When your Lord gets captured, the other player has a timer for how long they are allowed to keep the Lord in their jail before it automatically escapes and goes home. The other player has the option to set a ransom amount that you can pay to have your Lord released earlier. If your castle is over level 17, the other player has the option to execute your Lord at the end of the timer, but your Lord will resurrect after some hours and go home. Having your captured Lord drink Tears of Lys (not a cheap item, best to save for when it's most urgent) will allow it to die in an hour and go home. A stronger player can attack the person holding your Lord, and upon winning all of their captured Lords are released. If the captor uses a Truce item, their captured Lords go home. The King of Kings Landing can use a pardon buff which will release all captured Lords in the Kingdom.
