yup all skill slots will be back to 3 again

That depends on how they were opened. If you used pet skill slot expanders to open them those slots will stay open. If they were opened by leveling then yes, they will close again until you get back to the needed level.

what about the inate skill of the pet?

Your pets skills will be reset to just the inate skills, so any learned skills will be lost, but the ones it comes with will be kept.

nah i dont think basic skills of the pet is affected

The skills will be reset to the base for the pet, so if the pet came with the skill at level 3 and you upgraded it to level 4 it will go back to 3.
